    A/T to M/T

New to the 60 degree v6 game. i recently found myself owning a 3.1L out a 90 Lumina
i bolted a t5 to the back, now i was wondering if there is a plug n play M/T ecu from maybe the same year or later. example would a 3.4L lumina M/t ecu work

You could use the ECM/harness from the Lumina and get a chip from a 3.1L M/T car like a Beretta/Cavalier/etc. What is it going in?

i am throwing it in a 86 s10, the 2.8l is no good. these chips are they available at a parts store like napa or something, or is it something i have to go to a junkyard or internet.

Junkyard is the cheapest place to get a chip or have someone burn one for you. Does the '86 have an electric or cable driven speedo? If it is electrically driven, you may have some issues using a different ECM. Every harness will require some modifications to use for your application.
